TES4 edit will notify you of missing master files as well as clean mods. Use OMM to install mods and not NMM because OMM does put the files in the correct places while NMM tends to muck things up. I never had to use Wyre Bash for Skyrim, however when I did it only bashed 1 mod, so it was kinda pointless for me. Wyre Bash is great to resolve conflicts between mods using bashed patches.
